Your Fostex doesn't have USB connectivity to transfer the files? The way you are doing it, you are converting from digital to audio (to digital on the CD) - an extra double-generation A-to-D loss - for each track unless you are somehow putting the raw files on the CD, not the converted-to-audio music.
Audacity is very limited for a DAW, you should try out Reaper - free to download, just pay $60 if/when you want to register it.
